The question is too broad for having so few options. The best 90's animated series I would say is probably The Simpsons, but it isn't only restricted to the 90's...
How about the best 90's animated super hero series?

being the diehard Spiderman fan that I am, I was glad to see that you mad this option available. I never missed an episode of this in the 90's. That was good. Superman was good too.
As far as batman goes, there was the Christmas episode with the Joker...it was very goofy. Anyway that is my thought.

Of the ones you listed, Batman was definitely best of the bunch. The Spiderman show was cool, but mainly becasue the stories seemed to go on forever and they actually did Secret Wars.
Probably my favorite of the 90's Sat morning cartoons was The Big Guy and Rusty the Boy Robot.I used to actually make sure I got up on a Saturday morning so I could watch that. If they do not put that one out on DVD soon, I'm going to have to buy one of those bootleg seasons I see at cons.
Animaniacs is still probably one of the funniest shows around.

I actually ended up voting for X-Men, even though it was really tough to do so. Something about that badass theme song, the first couple of seasons, and Gambit that just did it for me.
If it weren't that, I'd probably have to vote for Batman. I saw SO many reruns of that, and loved them all. I even liked the stuff with Dagget, Harlequin, and some of the more zany things.
Spiderman was nice and all, but a lot of it just seemed to run its course by showing Parker in the same crap situation, and then there were seven-part episodes that didn't make much sense. Yeah, I'm talking to you Madam Woe. I saw the series finale and just wondered the entire time what planet I was on.

The only problem with X-Men was how soap-opera-y it got. They started the series wanting to set a serious tone, and thus killed off Morph... but then he got ressurected like twice.
The Dark Phoenix saga was really cool though. Wolverine's voice in the show is still the only voice I can ever think of as Wolverine.
Damn, now I have to go see if I can find the series online somewhere... I mean, see if it is hosted on GLDS (Generic Legal Download Service).

I agree with the Wolverine comment entirely. In fact, pretty much every X-Men character is only allowed to have the voice they had in that cartoon. Except Storm, she could change her voice to anything and it would be better than what she has.
The really good voices are... Magneto Gambit Rogue (she's kinda slutty, but that's cool) Cable Sabretooth
And I actually didn't like Morph's voice that much. As a character I also thought he was a bit of a wiener.
Well, I think I just figured out what I'm doing tonight. It's a good thing I have all of the X-Men Animated Series on DVDs somewhere around here.
The show got soap opera-y, but what was even worse was when the good animators left and the crap like Mojo's TV show and other random crap started. Those seasons were about as fabulous as the Storm-centric episodes.
God those sucked.
